The San Elizario area's Spanish colonial roots trace to 1598, when explorer Juan de Oñate led a formal act of possession (La Toma) for the Spanish crown along the Rio Grande near this site. A presidio, first established elsewhere in 1774, was relocated to the San Elizario site in 1789 to protect travelers on the Camino Real de Tierra Adentro; the presidio's chapel, rebuilt in 1853 and completed in its current form in 1882, still stands today as the San Elizario Chapel. San Elizario served as El Paso County's first county seat after the county's creation in 1850, lost and regained that status more than once, and finally lost it for good in a hotly contested 1883 election that moved the county seat to the city of El Paso. The modern city itself has a more recent chapter: after being disincorporated in 1920 and facing annexation pressure from neighboring Socorro, San Elizario residents voted to re-incorporate on November 5, 2013, with the order signed by El Paso County Judge Veronica Escobar on November 18, 2013, and Maya Sanchez elected as the re-incorporated city's first mayor in 2014.

San Elizario's identity is built around its Spanish and Mexican colonial history along the Mission Trail, which also includes the nearby Ysleta and Socorro missions in El Paso's Lower Valley.
